There were no immediate reports of casualties, and the agency did not issue a tsunami warning.
The epicentre of the 10:31 pm (1331 GMT) quake was in the eastern part of Shizuoka prefecture, the agency said.
On Friday, a 9.0-magnitude earthquake, the biggest on record, rocked north-eastern Japan, and was followed by a devastating. More than 10,000 were feared dead.
